In the spell learning dialogue you declined 2 times since "Nah, I don't want to learn magic" is the second time you decline her. She asks twice in the same dialogue, and if you bounce both times, this closes this meeting branch with Yoshi.

The new update installs over the old version. So, you just need to trigger the install without deleting the old version. Deleting it will wipe your progress, while installing new version as an update will keep your saves.
There are colors. Red, green and blue. The puzzle is about mixing 2 of them at each step of the puzzle. If you still have troubles, look up a mixing scheme online.

Each step of the puzzles has 3 balls. The mixed color is in the middle. Original colors that big crystals have at the start are on the sides. Pick up the grey orb, color it with the active crystals. Pick up the newly colored orb and place it on the empty socket before closed gates.

Err... Each time I make a new release you can find "Don’t forget to copy your entire save folder into the new release to keep all your progress!" at the bottom of the news post. I don't know why you decided that re-playing each time from scratch was normal, but it's not. You can keep your progress.
There's no direct "camp upgrade". You can add traders, improve their wares, and improve your home from the tent. The camp itself will change with the main quest progress. If you are asking about the last update, the main quest requires the home upgrade.
If that's not what you are asking about, I'll need proper details.

Yes, that's the thing you need for the quest. Upgrade your smithy and talk to the mage-smith to get restore the sword.
